Your iMac symptoms sound very familiar. My ruby iMac lab also has
the "open windows on start-up" problem and I know for certain that
there were no windows left open when I shutdown the previous day. In
the lab at Edison, the problem is sporadic: sometimes we see open
windows after start-up, and sometimes we don't. It's not even
consistent across the 32 computers in the lab. There are no files in
the start-up folder. I don't have a fix, yet am hopeful that
publishing this problem on the Listserve will help to find one.

By any chance are you also accumulating cache files and dummy
documents in the trash container on start-up?
Are you running Network Assistant? Is it operating correctly or does
it sometimes do strange things, like open the wrong program or omit
the "unlock screens" button when you've locked a screen?
